Automated Motif Discovering in Rna Molecules

چکیده

We used a novel graph-based approach to identify recurrent RNA tertiary motifs embeddedwithin secondary structure. We catalogued all the secondary structural elements of the RNA molecule and clustered them using an innovative graph similarity measure. We applied our method to three widely studied structures: H.m 50S, E.coli 50S and T.th 16S. We identified 10 known motifs without any prior knowledge of their shapes or positions. We additionally identified four putative new motifs.

Automated classification of RNA 3D motifs and the RNA 3D Motif Atlas.

The analysis of atomic-resolution RNA three-dimensional (3D) structures reveals that many internal and hairpin loops are modular, recurrent, and structured by conserved non-Watson-Crick base pairs. Structurally similar loops define RNA 3D motifs that are conserved in homologous RNA molecules, but can also occur at nonhomologous sites in diverse RNAs, and which often vary in sequence. To further...

Discovering common stem-loop motifs in unaligned RNA sequences.

Post-transcriptional regulation of gene expression is often accomplished by proteins binding to specific sequence motifs in mRNA molecules, to affect their translation or stability. The motifs are often composed of a combination of sequence and structural constraints such that the overall structure is preserved even though much of the primary sequence is variable. While several methods exist to...

The Hasp Motif: A New Type of RNA Tertiary Interactions

RNA structural motifs are recurrent structural elements occurring in RNA molecules. They play essential roles in consolidating RNA tertiary structures and in binding proteins. Recently, we discovered a new type of RNA structural motif, namely the hasp motif, from 27 RNA molecules. The hasp motif comprises three nucleotides which form a structure similar to a hasp. Two consecutive nucleotides in...

A structural-alphabet-based strategy for finding structural motifs across protein families

Proteins with insignificant sequence and overall structure similarity may still share locally conserved contiguous structural segments; i.e. structural/3D motifs. Most methods for finding 3D motifs require a known motif to search for other similar structures or functionally/structurally crucial residues. Here, without requiring a query motif or essential residues, a fully automated method for d...

The ubiquitous hammerhead ribozyme.

The hammerhead ribozyme is a small catalytic RNA motif capable of endonucleolytic (self-) cleavage. It is composed of a catalytic core of conserved nucleotides flanked by three helices, two of which form essential tertiary interactions for fast self-scission under physiological conditions. Originally discovered in subviral plant pathogens, its presence in several eukaryotic genomes has been rep...
